I'll confess I actually downloaded the ASAP encode myself this week. I thought I'd better check I wasn't still claiming my encodes were better for no good reason.
All I can say is I'm using a higher quality source, although even so, this weeks ASAP encode was pretty ordinary.

I really don't do anything that special. I still use an old program called AutoGK for Xvid because it reports the expected quality of an encode so I always aim for around 75% (optimum file size v quality ratio).
AutoGK also configures Xvid a little differently from the default values to reduce the blockiness in fast motion scenes. It was only ever designed to encode mpeg video (DVDs etc), so there's a bit of a process setting it up to encode other file types such as MP4 or MKV. If you want to give AutoGK a try and have any questions regarding using it, maybe post them in the thread I linked to and I'll look out for your post.
For these AVIs I just added some minor sharpening on the way through but no other filtering.
I should add, the encode quality is still pretty much determined by the source quality, i.e a standard definition encode taken from a quality high definition source is always going to look better than the same encode taken from a DVD (all else being equal).
I know the 720p web-dl source I use is of a higher quality than the 720p HDTV version, so that helps. Although even the web-dl sources have some weird color banding issues in places. Not much I can do about that though.

One day I might start again and re-encode the whole series from Bluray.

Because I encoded these via DirectShow, I just used ffdshow's sharpening filter.
Unsharp Mask, Strength = 15.
